For me, it'd be:
Johto = Unova > Sinnoh > Alola = Hoenn > Kanto > Kalos.
Kalos is comfy, but had little else to offer beyond atmosphere, and the jump to 3D hurt a whole lot of earlier Pokemon designs than it helped. That said, this is only about "least favorite," not which game you hate with all your being; I've never regretted playing a Pokemon game, and have played through even Kalos and Kanto multiple times.
