The error that most Pokemon fans make is that they think they're native Johto Pokemon so they must appear in Johto. However, they're not native to Johto since they have all appeared in other regions too (and in most of those regions they're actually more common). It just so happens that players were first introduced to them in gen 2. There is no issue with certain Pokemon being rare, it actually makes catching them all more rewarding.

Still postgame for Silver. What about the Blackthorn side of Dark Cave? I was going to suggest a rare Ilex Forest encounter but that could make Whitney too easy.

That's a good idea tho. Misdreavus' Pokedex entries talk about how it loves to scare and play tricks on people. There could be an in-game event similar to Lapras where interacting with the Ilex Forest shrine on a certain weekday during the night causes a Misdreavus to appear because it's hiding in the shrine and is trying to scare you.This would actually give a purpose to the shrine since we never got GS Ball outside of Japan and it would also make Misdreavus available early in the game while still being rare.

Clefairy can't use Pound and Miltank can't use Stomp. First one isn't really important as it uses Metronome and Attract a lot, no Stomp is but Rollout is her move of preference anyway.
