I know there are people who preferred Gen III Secret Bases, but to be honest, I was never a fan of them and got more out of the Gen II room. I ended up using the Underground far more just because interacting with people was far easier without a link cable. Secret Bases being improved could also improve the Underground experience. Pokémon needs to take a page from Animal Crossing and add more to home bases, like additional storys and separate rooms. Playing simple minigames with friends in their bases would also be cool, like those Pokémon mini series games.
But one of the best ways to make an additional feature worthwhile is having it unlock cool bonus content for achieving certain things. Mr. Goods' gifts, the Trainer card star, and Spiritomb are examples, but you could unlock more meaningful content on top of that like special clothes, specific music for your base, and things like that.
