If the average pokemon can overpower a human why they havent wiped out people yet instead of being used as battling pets?

Mostly this, an untrained pokemon will attempt to growl you into submission half the time; it's only through training that they learn how to use their powers effectively.

Also, most wild pokemon don't reach their final form; you'll never see a wild Machamp, for example.

Well there's your problem: that's not true. Humans in the Pokemon world are significantly stronger than our's and possess superpowers (e.g. psychic and aura trainers). From the lore in DP we know that humans and Pokemon used to interbreed, so in all likelihood they are not that different from reach other.

Because they don't want to. The most important thing to remember is that all Pokemon have an innate desire to battle. This is the series' way of getting around any animal abuse/cockfighting implications. Couple that with the fact that humans have an innate desire to compete and you get a situation where the Pokemon see this as an opportunity to enter into a mutually beneficial relationship: under the care of a trainer a Pokemon will constantly be given new opportunities to fight, because the trainer will constantly seek new opportunities to compete and win.

Pokemon are animals, and with very few exceptions (Oranguru, some legendary Pokemon) do not have near-human sapience. Even "super smart" Pokemon like Alakazam are merely utilizing that brainpower for their telepathic abilities and are not actually sapient. Gardevoir, for example, seems to be about as bright as a somewhat dim guard dog.

Seeing as a few trainer classes seem to have mild supernatural skills such as Psychics, Hex Maniacs (maybe), and Fairy Tale Girls seemingly lost in their own fantasy wonderland visions half the time. They may be descendants of them.
