If they ate anything it would likely be something common to the point of it being a pest as well as weak enough that the Pokemon wouldn't revolt. So regional rodents and birds seem like the most popular choice.
But even then this doesn't make much sense because even these weak Pokemon would be smart enough to realize their numbers were dwindling and would likely relocate. The concept of eating Pokemon is fundamentally flawed because they're way more intelligent than animals, even the dumbest Pokemon can be readily domesticated at a moment's notice and is capable of understand commands. Creatures with that level of intelligence wouldn't just stand by as they were killed en masse.
