It's simple facts: you manipulated the game using outside resources to bypass work and obtain a goal. Like using a device to hack your name into the top score of an arcade's Pac Man. Sure, you've only gotten yourself the same thing anyone else could've gotten through time. But it isn't the same, end of story.
Although to be honest, game freak is retarded for making breeding as obtuse as it is. There's no reason for making "perfect" competitive Pokemon to be as time consuming as it is. If any other competitive format did that, like Smash forcing people to grind weeks of time into a minigame just to make their main one point faster, they'd never stop getting shit for it. GF needs to pull their dicks from their ass and make a reasonable middle ground between what we currently have and the ease of "just inject lol."
