Sexual dimorphism.

If a Pokemon has only been seen with only one type of body, it's assumed to be gender unknown because there's nothing as far as research shows the distinguishes gender or identifies a species.

All female species like Lilligant or Tsareena are proven through mating. Buzzwole on the other hand is too busy punching things to identify if it has a penis or a vagina.

If movie canon is something to go by, we have Mewtwo we might conceptualize as male or female but both would have the same body at a glance so it's still "Gender Unknown." By the same measure, even if every Pheromosa talked like a spacey valley girl then that also doesn't mean it's female as that could just be how the species sounds.

Pokemon uses the word "gender" synonymously with "sex" (presumably so they don't have to say "sex" and trigger soccer moms everywhere), so this game mechanic is honestly just describing a pokemon's physical sex attributes. If you want to pretend a particular pokemon identifies as a particular gender, or no gender at all, that's up to you. The game doesn't fuck with "gender as a social construct," it only describes mating behavior.
