There are valid times to use he or she, such as when there are multiple subjects that "it" could point to. For example, "I wanted to clear the Battle Frontier with my Flygon, but Gamefreak hates it". Using "he" makes it more clear that you're complaining about Flygon not getting a mega rather than the lack of a Battle Frontier.
