Have them function like legendaries where there's only one that spawns if you kill it similar to the Tapus. That said, knowing Gamefreak they'll just turn into event exclusive Pokemon

Not necessarily. They'll get the legendary treatment and only be available every few generations. That's like expecting Gamefreak to include the weather trio and Deoxys in all future installments because they appeared last generation.

The number of Pokemon is ballooning, as are evo methods, items, etc. A way to handle that may be a flat out reboot with past Pokemon that don't get brought forward being able to be transferred as legacy mons and some store that sells you the legacy items needed for them

Mind, I guess SM sorta did that as is - no National Dex, a bunch of the mega stones, arceus plates, etc. are bought at certain stores...
