What the fuck, Nintendo? I have this fucking VC eshop garbage on my unmodded O3DS. This shouldn't happen. How does this even happen I'm autistic and I heal and save after every level when I'm grinding exp. Why did it load a save 20 hours ago?

No. It almost died before I turned it off two hours ago, though. The red lights were blinking so I just saved and turned it off. This save is from two days ago and my 3DS has been turned off/on and has been saved and loaded multiple times.

I know for an unfortunate fact that my games only detect my saves if i went to the home menu and closed them while there instead of turning off the system while still in the game
>tldr: If my 3DS crashes or runs out of battery while my game is still running, it doesn't register any saves I made and loads from the last time I went to Home and "closed the current software"

No I just saved and turned it off as normal. Thanks for the tips though, guess I'll go to the home menu from now on.

Is this for all games or just VC saves?

I'm not sure, it's only happened to me for non-vc games, i don't have any VC, but it's entirely possible it happens for those as well

I've never had something like this happen. I always turn the 3DS off when finished playing VC games while they're still running because it triggers me when I load the game up and it just continues in the middle of it instead of going to the title screen. I haven't played any of the Pokemon releases yet though, just other GB/C games with save functionality.
