What is it to Alakazam that you eat Pidgey?
What is it to Growlithe that you eat Lapras?
What is it to your neighbor that you eat chimpanzee?
I mean, sure, if you try and eat powerful pokemon other members of their species might take offense. Just like your Pidgey might get angry if you eat other Pidgey. But i am pretty sure your Ekans won't think they'll be next on the menu if you partake in eating Pidgey eggs like you do.
There is also the matter of some pokemon being extremely brutal to their prey. Like Ariados letting their prey escape so they can lead them to their families. Or Ghastly... Just Ghastly. And we don't see other pokemon coming together en masse to exterminate these pokemon.
Why would they do that to humans?
