I'm also having trouble deciding on specific story elements. For instance, the antagonists decide to raid Mossdeep City and steal a rocket via a portal. How do they transport it back to Kanto? It'd be dramatic if they hijacked the game's cruise ship to do so, but it wouldn't fit with Silph being as secretive as possible during the rest of the game. Why doesn't he just build his own transport ship? Or hell, why not take the time to build his own goddamned rocket? If we go with his original plan to steal the rocket, why does he decide to do this? Is this whole endeavor tremendous expensive and Silph is actually running out of resources? Does he feel that time is running out with the protagonists having more about his plans? Is he simply more crazy at this point? And whichever one of those you decide has further implications on the story you have to account for.
