Pokémon only obey you if they respect you enough, and that's only if you either defeat them in a battle by capturing them or having enough badges to show your strength as a leader causing them to follow you
Poke balls just made it easier for trainers to get their hands on Pokémon, it doesn't mean that the Pokémon has to listen all the time
The reason traded pokemon won't listen to you is because you weren't the trainer that earned their respect so you have to prove it usin your badges
Plus the main character is some sort of child prodigy that's like the Pokémon whisper or some bullshit like that
