I wouldn't consider Super Forms to be "jumping the shark", it only becomes shark-jumping when there are multiple super forms, with each being more powerful than the last (see: Dragon Ball and all the Super Saiyan levels)

In terms of narrative Gen 3 jumped the shark and then Gen 4 launched the shark into orbit and then jumped over it.

I wouldn't say any gimmick in particular has made the series jump the shark in terms of gameplay. Mega Evolution and Z-Moves are poorly implemented but they're not so stupid and out of place that they make the games no longer feel like Pokemon.

If there was some gimmick that totally changed how the game was played, then it would be jumping the shark.

This, the gen III legends are the absolute limit of how strong a pokemon should be, and even then they were really pushing it. We have pokemon that can summon earthquakes and rock slides, so a large and powerful enough pokemon that can dredge up entire continents makes enough sense. We have pokemon that can summon water and the move rain dance, so a giant, ancient water type that has enough hydrolic power to eventually flood the world isn't unreasonable. Finally we have fug. Fug is literally just a crazy strong dude that comes in and beats the shit out of those other two faggots. There's no magic there, he's simply a big angry sky snake that is tough enough to go toe to toe with those other two incredibly powerful beasts. I wish we had more rayquazas, mewtwos, Alola box legends, and lugias and less things like the embodiment of death itself.
Gen IV gave us pokemon that created the very fabric of the universe. That's too much.

Z moves are this feature, but done well. Adds new layer of strategy to the meta, makes games even easier for kids, satisfying to use, and unlike mega evos you can use it with your favorite Pokemon, which is kinda the point of the whole series.

Honestly, mega evos betray the ethos of the entire series, and I'm glad they're getting less emphasis

In all honesty, it's not. The birds have the same issue, minus mechanical genders; Heatran was simply more relevant as an example due to being from Gen 4.

The problem with Gen IV jumping the shark with legendaries doing literal legendary things is quite ambivalent in most people's cases.
In some cases, they want powerful pokemon to govern the many facets of our universe, but they don't know when to stop, bringing up the conundrum of a power-creep in legendary pokemon capabilities.
Honestly though; what exactly were Articuno, Zapdos and Moltres' purpose in gen 1? They're just super-powerful pokemon.
Gen 2 gave us Lugia and Ho-Oh to govern arguably the first facets of the ecology of the Pokemon world. Gen 3 followed this trend. Gen 4 did as well, but by this point, the power creep had skipped over other smaller facets in favor of establishing a "God" figure and figures that control space and time.
Is it bad? Power creep is an inevitability in all things, unfortunately, so saying "that's too much" really isn't an argumentative point.

Yveltal isn't that though, and it's never been stated as such. It's just a mon that eats souls on a wider level. It's a natural extension of stuff like Gengar and Jellicent, who already eat life energy.

It fits under the same category as Kyogre and Groudon, only it's more down to earth as it didn't literally create the concept of death like they created land and sea.
