Turn the Mega Evolution into a next-stage perma-evolution but either reduce the stats or give the pokemon in question a less OP ability.

Only autists hate mega evolutions, I'd say out of all of them only two (Rayquaza and Salamence) are too strong

No, simply apply new Megas to Pokemon that would really be served well by them, and don't be afraid to make new cross-gen evos instead for Pokemon that it would make more sense for.

In other words, just implement Megas properly from now on.

Transform them in a perma-evolution will allow you to use an eviolite mewtwo with 106 hp, 110 atk, 135 def, 154 sp.atk, 135sp.def and 130 speed...
Too scary... It would be a huge buff for certain pokémon more than a nerf

They should at least just make one item called the Mega Stone or whatever that works on every Pokemon with a mega instead of having to add hundreds of individual stones. Game Freak really didn't think this through for the long term.
