the story gets rewritten but the 'when did it happen'-scenario doesn't change (except for USM, but this is a totally new thing).
for example the current timeline looks like this:
RB - RS
GS - DP*
BW*
BW2* - XY
SM
BUT the current versions of DP and BW/BW2 story is not the same as in the current universe. like SM Red is not the same Red as the RB-Red, but the same as FRLG-Red, we just find out what happens in the current universe when DP and BW remakes come out.
When DP and BW remakes are out, we have a full canon-timeline from gen1-7 from FRLG to USM.
I asked Matsumiyan himself and this is how he explained it to me.
