3DS to CIA conversion works by extracting and repackaging the game's ROMFS and EXEFS binary files. I've worked with 3DS ROM hacking, and these files are completely identical regardless of source, I've had to distribute things like IPS patches due to sites not liking modified game files. Literally the only difference between my Sun cartridge's dump and your Sun cartridge's dump is the private header, and that file is not even part of the CIA format.
Even if I left the private header in a .3ds file, if that cart was stolen from a Walmart Nintendo would have absolutely nothing to connect the header to that cartridge.
