This makes me wonder; if I'm going to import my unaltered save file from the leaked .cia to a physical copy of moon, will nintendo find out that my save isn't legit or am I fine?

Yea, I used it to inject poipole and zeraora as my starters, there's some features that aren't available yet like the pokedex and legality check, but editing pokemon is stable.

Which one did you use? I downloaded one of the latest PKhex editors and I'm searching through the species list but cannot find any of the new Pokemon.

Is it safe to unlock all clothing/hair options?

Use the latest which at this moment is 2558, I used 2557 and the only thing I did was add zeraora and poipole to my party. You can try anything you want just make sure to save a backup of your origimal save.
