They actually put some thought into the Ghetsis encounter.
The team bosses use legendaries that are aligned with their version. Ultra Sun is in the same group as Red, Gold, Ruby, etc, so in it Cyrus has Dialga, Lysandre has Xerneas, and Giovanni has Mega Mewtwo X.
Ghetsis is different. He uses the opposite version's legendary. Or rather, he uses the one N had. Presumably after N won with no one to oppose him, Ghetsis got rid of him, stole his legendary, and enslaved it.
