Didn't you read the interview? Thing is that they wanted to add the bosses in the battle tree but thought that would be a waste so they haphazardly concocted the whole RR scenario. It was never meant to be a serious attempt at a good post game plotline

Silver hated his dad and Team Rocket because they were weaklings and Giovanni ran away. That’s why he’s an edge lord the whole game. Had Red/Leaf not existed or got his ass wrecked by Giovanni, then Team Rocket would’ve kept expanding and Silver most likely would’ve joined.
