If you talk to his dad, he says something about how kids sometimes runaway and need discipline. His room is also filled with 3rd prize trophies, and a lot of photos of him with them. But there's also a baguette with a bunch of bended clubs.
It's not hard to put 2 and 2 together to guess his father abused him because everything Guzma did was never for him so he ran a way from home.
Take an abused guy, and show him some affection by telling him how great and special he is and he probably believe you since he's desperate for affection.
I guess even after realizing most of the things Lusamine said about him were lies, he still loved her (either as a lover, mother figure or friend us up to interpretation).
And my guess is they needed Team Skull as the equivalent of a huge company giving money to criminals so they do the dirty work for them, so no one could relate the actions Team Skull did to her foundation.
