Gen 4's story is unremarkable except for the absurd mythos it created and Gen 5's tries to do some interesting things but it falls totally flat. The characters are too shallow for any substantial development to take place beyond "I was A, but now I am B" and the story is genuinely stupid. The whole "morality of using Pokemon" thing had potential but they didn't do it justice, as it is now it's just fucking dumb. Previous games establish that the entire Pokemon world is built on coexisting with Pokemon, and that includes capturing and training them. So suddenly raising a question about whether its right or wrong is just dumb. If they established that Pokemon ownership was a relatively new thing in Unova then I could see it but there's no reason to believe that Unova is different than anywhere else in the world. It also doesn't help that Team Plasma just isn't very interesting even from a basic design standpoint, the European knight armor aesthetic is at complete odds with their goals.

Remember, the game starts with the player just going on an adventure, they don't set out to stop some evil force. As a direct follow up to Gen 1 the prospect of Team Rocket returning is all the incentive you need to want to take them down again. Especially since in-universe the protagonist likely would have heard about them as a child. It's exactly as deep as it needs to be. Not every villain team needs to concoct some world-ending scheme to be threatening.
