Canon is meaningless in a multiverse, there are theoretically infinite instances of different events happening simultaneously that are all equally "canon", the only reason we would ever consider one version more "canon" than the others is because that's the one we are experiencing ourselves. But that doesn't make the ones we aren't experiencing any less canon.

Legendary never meant unique. But that doesn't mean there can't be overlap between Pokemon who are unique and Pokemon who are Legendary.

There's only three Silvally in existence. There's only one of each of the legendary beasts. But then there's dozens of ones like Shaymin, there's multiple Phione/Manaphy eggs, there's no reason there can't be multiple of the legendary birds, etc.

There ARE two Mewtwos, but the second one was from Kalos (not Alola), and could use Mega Evolution. There's no real backstory for it - just that it showed up in the Pokemon Village and became its guardian - but it's a lot less hostile towards humans than the Kanto one, as it allows Wulfric to visit the village regularly. It's implied to be the 'Femtwo' from the Genesect movie.

They stopped being unique the moment this guy showed up one day with a fucking Darkrai and Latios like it was no thing.

Don't forget also the ocasional Heatran in the BG of some episodes.

As far the anime's concerned, there's at least 3 Darkrais. The one from the movie, the other that fought against Cresselia in one episode and Tobias's (assuming the former and the later aren't the same Darkrai)
