Groudon and Kyorgre were antagonists in and of themselves, Maxipad and Archie couldn't control them even with the orbs.
they weren't malicious though, just doing what they do, even if it exterminates all other life on the planet

They're natural state is deleterious, but they are not the antagonists as Magma and Aqua were busy fucking shit up before and during their awaking, additional the awaking of them was a direct consequence of what the teams were trying to accomplish.

They just forgot to give us a central human villain this time.

I'd debate that Nihilego was more antagonistic, since it approached Lusamine of it's own volition. Even if it was just acting according to it's nature, it didn't have the excuse of humans trying to use it as a tool as it's reason for instigating.

I assume you haven't played the game yet, OP. URS turned Necrozma into this problem in their backstory. It would have been no more aggressive than it was in SM if they didn't piss it off.

This. Necrozma went aggro because people were fucking with it and ended up crippling itself.

Nilhilego just bonds with whatever has a higher conscience simply as a survival defense mechanism.

Nilhilego is more villian alone from being a natural animal than necrozma is for wanting to restore itself
