>1 Zygarde Core appears on Connection Cave, after you see it, it escapes but then follows you on your journey. >on Glittering Cave you find that the Team Flare was looking for a Zygarde Core that hides there, after you defeat them you discovered that the Zygarde Core that you found on Connection Cave was actually the Zygarde Core of Glittering Cave, then it calls 9 Zygarde Cells and transforms into Zygarde 10%, that then enters to one of your Poké Balls akin to Latios/Latias in ORAS, but the Pokédex can't identify it. >after you defeat Olympia, Lysandre says through the Holo Caster that he wants to kills everybody with the Ultimate Weapon (like XY) but with the power of the 4 Zygarde Cores that Team Flare caught. After you reach to Lysandre Labs you find out that the Team Flare Grunts and Admins were gaining time so that Lysandre could reach to Terminus Cave, where most of the Zygarde Cells rest, then he uses a machine that allows him to control the Zygarde Cores at his will, making the 4 Zygarde Cores to call all the Zygarde Cells, including your Zygarde 10%, and then all transforms into Zygarde 50% with Power Construct. Like on Pokémon B2W2, you can't catch it and you must defeat it instead. >after you defeat Zygarde, Lysandre challenges you for a last battle. After you defeat Lysandre he reveals that he was also using the power of both Xerneas and Yveltal, both of which where in a secret room, he shoots a beam but Zygarde Complete absorbs it and redirects the beam to Terminus Cave, destroying it. The beam makes him to learn a new move (Core Enforcer). >Zygarde then separates and all the Zygarde Cores and Cells goes to their respective caves (you can return to a new room in Terminus Cave after you have all Zygarde Cores and Cells) (2/3)

Articuno is found on Frost Cavern, Zapdos is found on Thunderstorm Mountain in Southern Kalos, and Moltres is found on the Cauldron on Kalos' Power Plants. >if you have a Diancie on your team and go to a new room on Reflection Cave, Diancie comes out of its Poké Ball and finds a Diancite. >if you talk to a mysterious traveler that is on the Pokémon Center of one of the Southern Kalos' city with a Hoopa on your team, he gives you the Prison Bottle and then tells you about how Hoopa opened portals on Hoenn, and then disappears. >if you have a Volcanion on your team it comes out of its Poké Ball and unlocks one of the room of the Kalos Plants, where you can find a bunch of Team Flare Admins and a disguised Malva that use Megas and challenge you as revenge. You'd make that besides Megaevolution, prof Sycamore has been investigating about something similar recently and he thinks is possible that the starters are the key to the secret, that's why he gives you a Kalos starter and a Kanto starter. The "twist" is that one of the 3 Kalos starters (the one you pick, obviously) has Battle Bond so when your starter is fully evolved and you meet Korrina at the tower, she challenges you with her two Lucario against your Kalos starter, so when you defeats the first Lucario your Chesnaught/Delphox/Greninja "megaevolves" into Bond-Chesnaught/Delphox/Greninja, after that you got one of the two Lucario and your journey continues. At some point Lysandre says he has been investigating megavolution too but he's more interested in whatever megaevolution happens to your pokemon (similar to anime-Lysandre) and in the postgame Sycamore reveals he finished its investigation, being the "Bond Phenomenon" some sort of natural megaevolution that only these 3 pokemon can use due to their abilities to bond to their trainer, meanwhile other pokemon need stones to perform this bond with a trainer (megastones) resulting into the most famous but weaker megaevolution.
Bond-Greninja is exactly like Ash-Greninja except for the lack of sideburns and a light blue crest (instead Ash-Greninja's red one), but it works exactly like Ash-Greninja (which is still event-only and unbreedeable), and Bond-Chesnaught and Bond-Delphox get the same treatment, an increase of 110 points on their stats and an upgraded move (like Water Shuriken for Greninja). Of course you can breed these ones, get shinys, etc.
