I would focus more on Pokemon and Human interaction in terms of raising them as companions and friends over fighting with them. Giving more options outside of pure combat, there needs to be more options for us than pure battling, we should be able to have open ended options for how we want to play the game rather than what they want us to play the game.
I wouldn't exactly get rid of it entirely, there should be an option for people that prefer the Gym style, but I want alternatives for those that want to play the game with Pokemon that don't want to see their friends get harmed.
It'd be nice to also have things like part-time work or just jobs that you can pick up when you need the money. Barista, delivery boy/girl, paper boy/girl, etc. These jobs can incorporate the use of Pokemon, having you use a company Pokemon alongside of you to help you in the job, making it a little mini-game that depending on how you do will earn you more or less money.
Evil Organizations need to be more stronger than some shonen ideal of an evil group.
I would love a powerful group that is just... something that the protagonist simply cannot handle, they need to get the help of the Elite Four to stop them or something. If we have to fight a villainous organization, give us bigger stakes and reasoning behind it besides simply blundering in between them and their goals.
Give us an emotional drive to fight them, some reason to get strong, a purpose if we need it.
A powerful antagonist, persistent, someone you lose against, feel inferior to, but want nothing more than to strive to be stronger than... I love nothing more than to have an obstacle to overcome. Or someone who is a threat to whatever I care about. The perfect villain should incorporate both, yet still embody awe and slight dread.
