I guess in USUM, they kinda fixed it by focusing on Lillie less and creating an enemy that didn't need Lillie as the MC, ie: Necrozma.
However, Necrozma is an awful enemy for the story as his role for the majority of it is nothing. The URS and Aether Foundation are concerned about it but there's no conflict with the enemy for the majority of it all.
For an example take RSE. It's a bad example as Groudon/Kyogre aren't the villains like Necrozma but the point I'm trying to make is until that showdown, you have conflict with villains, aka Team Magma/Aqua and their schemes to expand or shrink the land and what you do to stop them.
Gen 7's version of this constant opponent is Team Skull, but unfortunately their goofy, delinquent design has left them lacking in this regard, and without them being secretly attached to the Big Bad like it was in SM, they just stay disappointing as a threat, instead of surprising you later in the story at the very least.
What would've been better is still having Lusamine as the villain, but to seperate it from Lillie overload, make the player the threat to her plans. Have Lillie and her floating gas cloud, but have the MC constantly fucking up her plans, make her aware of you and the problems you pose to her and make the MC her antagonist. Maybe showcase more operations that Team Skull are participating in for her plans and make her realise you're the motherfucker throwing all the spanners in to it all. I dunno, something, just not Lillie everywhere, and not an empty plot.
