He's absolutely not though. His actions were the result of people trying to exploit his power, just like Kyogre, Groudon, Palkia and Dialga.
And you befriend it by sharing your light with him in the main story.

If anything Nihilego is the only Pokemon that can be viewed as the central antagonist and puppet master in regular SM, since it actually starts shit on purpose.

This 'muh antagonist has to be EVIL' shit needs to stop. Also, all your other examples are the end result of the antagonists and the Pokemon themselves did little because you facing them was the climax. In Necrozma's case the exploitation had already happened long ago. The comparison does not work.

Meh, I just want them to stray from the status quo when it comes to making a Pokemon the main antagonist or just an antagonistic force. At least when it comes to legendaries.

I said it was not the instigator.
It has the same exact role in the story as many past box legendaries and no one claims those are the main antagonists.
And no, those scenarios were not different at all. We just had a face to attribute to who caused those Pokemon to become malicious. This time it's the ancestors of the URS.

Because now Necrozma is acting against it and the role is now to try and contain it. If Diamond and Pearl's plot was that Dialga and Palkia are causing dangerous anomalies in the tiem-space continuum due to them being abused in the past and your role was to try and stop them, they would be the antagonists.

Well what causes them to lash out in this hypothetical scenario? Because in USUM, it was people trying to use Necrozma in to a tool that made it into a malicious monster.
You even see that Necrozma would be fairly passive if no one had toyed with it in regular SM.

That sounds pretty bad, but you don't need to be right about something to enjoy a game. Necrozma was just sort of there. He's got a cooler design than Darkrai though. Still, if things are that bad, this board full of edgy highschoolers insulting each other and calling each other tards and shitposting at each other all day might not be the best place for someone in this state.
