I call bullshit, there should be Event Flags for every legendary much like for every other Pokémon that you can catch, like the Tapus, it's impossible that a transfer can set that flag to "Caught".

Why would they not? They've done this kind of thing for every Legendary in the past, like in ORAS, the Tapus, even Necrozma and Lunala/Solgaleo. Besides, one easy way to confirm this is launch PKHeX with a save that has no legendaries, check Event Flags for them, and then transfer a legendary to said save from another game, and check the flags again, if that changes, then Game Freak did fuck up, if not, OP's a faggot.

I don't believe this is true for wormhole legendaries, but taking your respective cover legend to the elite 4 and having Kukui comment on it does fuck things up and makes it think you caught it already.
