I think no matter what, the Pokemon might be conflicted. If you're at a point where you can command your Pokemon to listen to you, then it probably has some semblance of trust in you. Even something savage like Gyarados or Hydreigon would need to perceive you as a threat for it to start going feral.
Unless the Pokemon simply doesn't understand right from wrong and could interpret the command as any other.
