The five damage default attacks were fine because I almost never used them in BR/Explorers anyway because of how common elixirs were.
Special skills were replaced by emeras which imo are an improvement over Explorer's grindy as fuck IQ system that excluded a fuckton of pokemon from being good picks.
I'm honestly not too perturbed by the lack of random missions. By the time I'd completed all of the connection orb shit I was already burned out, and handmade missions are objectively superior and have their own text and boss content.
The break system is utter cancer and made no sense at endgame, if it weren't for that and the removal of nicknames, the connection orb system would have been decent.
