Imagine that they kept in the Exeggutor Island scene, one of the most important scenes regarding Lillie's development in SM.
Then imagine that Lusamine was still obsessed with Nihilego (and thus has an explanation for her actions). So she not only wants Nihilego and is obsessed with it, but maybe she takes a liking to Necrozma as well, who knows. Only Guzma's spat back out of the Ultra Wormhole and Nebby is taken over by Necrozma and then is brought into Ultra Megalopolis.
Lillie's very concerned, the Recon send Lillie and the player on the back of the opposite legendary straight to Ultra Megalopolis and there they find Lusamine who somehow chased a Nihilego into the town. She'd hope to take control of it, THEN take on Necrozma, so just as she's about to ascend the tower, she is stopped by Lillie and the player. Lillie stands up to Lusamine, she flips her shit and fuses with Nihilego, same boss fight as in the regular SM. Maybe the sixth Pokemon could be Nihilego itself.
Then you defeat Lusamine, she reconciles with her daughter, then falls into a comatose state, but Lillie then pleads the player to rescue Nebby next. Cue Ultra Necrozma fight.
After, Nebby is saved, Necrozma is defeated, the light returns, Lillie and Lusamine return to Aether Paradise so that both Lusamine and Nebby can rest and Lusamine can try to get treatment. Shaken by all of this, Lillie vows to strengthen her own resolve and become a Pokemon Trainer like the player, while Gladion vows to strengthen his resolve and goes to Kanto to train himself. Lillie then ends up being one of the Champion title challengers.
As for the Team RR plot, Lusamine's already out of commission for it anyway, so her being comatose after this makes no difference. Then by the end she could recover enough for her to walk and talk, but just barely.
