Pokerus will have more of a mention as well as stat adjusting symbiotic MicroMons or Mutagens.
They will attach in the item slot for balancing much like Mega Stones and Z Crystals.
They will have different gimmicks depending on the Microbe.
Some might give a stat boost like a higher Base HP or genaric Attack or Defences boost.
Some might alter the Pokemons typing. An example would be (albeit a rushed example and not a well planned one) Reuniclus could have one attached to it giving it the secondary type of Poison.
It could also give way to new gimmick evos where a Pokemon will only evolve when it is infected with a particular Microbe.
They could alter abilities making useless abilities usefull. Like Honey Gather now with a mutagen now is Honey Secretion uping a Pokemons defense every turn like Speed Boost.
Now I know I did not give too good of examples but there is a lot they can do with this.
