How many times do people have to be told that Team Rocket and Mewtwo have no connection in the games? Only in the anime did Giovanni commission and fund the creation of Mewtwo, among other clones.

It's not known who wrote the journals in Pokémon Mansion nor who the dex is referring to when it mentions "a scientist". It's hinted to be Mr. Fuji due to the picture of him in the lab on Cinnabar and the signpost on Faraway Island, but hints are not confirmation.

Why is Pokemon so iffy with the level of it's technology? At one instance we have super advanced shit like digitizing organic matter and trapping them in balls as well as transferring them through computers but at another instance, basic shit like cloning suddenly becomes a mighty difficult affair.

Don't expect the anime to follow its own rules. That shit can work in games because it was implied that mewtwo was more of a natural birth with some kind of mental tweaks but in the anime it was a pure unique clone.

Nobody has canonically ever captured Mewtwo except Giovanni in one of the universes. Red did not canonically capture it in RBY, neither did any of the other protagonists. There's a chance it's legit just the same Mewtwo every time traveling around. Save for the one in USUM anyway, that's one from another universe.

Team Rocket never captured a Mew which is why they could never clone Mew. Mewtwo, like almost all Pokemon, came from Mew who felt they should improve on their own form instead of becoming something completely different. There are multiple Mewtwo just like there are multiple Mew still around. They had actual civilizations and created the Unown when they attempted to put their thoughts into a written language and ended up almost destroying themselves completely when they tried to control them to reshape the universe. Team Rocket found the remains of their civilization and thought they found a lost city of people who worshiped Mew and attempted to clone the few bits of tissue they found. Also, Misty has been male this whole time and his sisters are so hard on him as a tough love method of pushing him to stop dressing like a girl by making think he doesn't pass

In every single instance Mewtwo was artificially created by humans, specifically created to maximize fighting potential. Each Mewtwo Mega Evolution takes both of its potentials further. X brings it closer to what they intended, giving it the Fighting typing and increasing its stats. Y bring it closer to its origins, increasing its Psychic potential, raising its stats and making it more like Mew in form.
