Are the protagonists just really good at training pokemon? Are the NPC's the norm because they actually have lives, live in the surrounding area, and only fight the local pokemon and trainers?

Canonically I believe the games happen over the course of a few weeks, but yes the protagonists are exceptionally good at training their pokemon. Your rivals are great too, but slightly less so which is why you always come out on top.

I get the feeling that for most people, Pokemon battling is strictly something they do during their downtime. You and your rivals are full-time trainers, which is why you get access to rare starters.

This too. The elite four/champion are also full time trainers which is why their teams are so powerful. Veterans and Ace Trainers tend to have decent teams too, but most other trainers battle as a hobby.

Also I feel like level isn't a canon thing, just a game feature. Probably obvious as hell but it makes a lot more sense than an evil team leader only having level 30 pokemon after training for years, then by your next encounter they've suddenly shot up 10 levels.

Hilbert (BW) was good, Nate (BW2) sucks ass though.

The protagonists are just really good, not just because they keep winning, but because they're one of the few that are actually capable of training a team of different types (unless if you WANT to do a mono type run).

I think the game canon is it's a combo of their smarts, kindess towards Pokemon, and having a stronger aura than anyone else (this was especially hinted in XY) that leads to them being better trainers.
