It's certainly one of the most consistent. After 6 generation's worth of power creep Mewtwo continues to be a threat to this day. And then you have Articuno who was decent for one generation and was never heard from again.

Lore wise Mewtwo is still shit compared to other legendaries. Even before primal pic related would destroy Mewtwo. Mewtwo is over hyped.

I think Mewtwo is probably the strongest of all legendaries combatwise. Some legends are mage-y, spellcast-y types, while Mewtwo is more DPS.

Mewtwo is far faster than Kyogre. It can also use Teleport. With either of these it will easily dodge any attack from Kyogre. Mewtwo can use Barrier and will easily block any move from Kyogre.

Mewtwo cannot defeat any box cover legend, he is objectively weaker than them.
The only legnedaries he can beat are minor ones such as Latis, Regis, and ect.

What makes you think Mewtwo wouldn't just use telekinesis to grab Kyogre and throw it around like a helpless ragdoll until it's defeated?

Also you seem to think that Kyogre can flood a planet in a near instant, why is that? Or are you saying that it's already flooded by the time the battle starts?

Its telekinesis has never been shown to be that strong. The heaviest thing it's ever thrown is Gyarados, or maybe something in the Genesect movie.

In the Genesect movie, or at least its preview or something, Mewtwo's telekinesis was shown to be strong enough to lift at least an entire lake's worth of water to spread over a forest fire.
And even in the first movie its power was shown to be strong enough to create and sustain a powerful storm around the island on which it lived.

Technically correct as Mewtwo was cloned for battle predominantly and Team Rocket probably didnt consider the possibilities of much else. Likely intending for him to end battles quickly or at least weaken a big threat down a lot.
