Photo in cinnabar gym shows blaine and fuji
Fuji is from somewhere else than lavender
You find Fuji Pokemon Tower with team rocket but he isn't kidnaped he is standing in front of grave

Anime just makes it more obvious that Blaine and Fuji did some experiments on Mew (in cinnabar lab most likely) and Giovanni was interested in their work

I'm convinced Zygarde 100% form came from the anime first then later incorporated into games.
