Pokemon 2000/The Power of One, Pokemon Heroes, Lucario and the Mystery of Mew, Pokemon Ranger and the Temple of the Sea, Zoroark- Master of Illusions, and Volcanion and the Mechanical Marvel.
Also, maybe Genesect and the Legend awakened, but that depends on if you count Mega Mewtwo as a Gen 6 pokemon, especially since it wasn't even revealed to be mega evolution so they just treated it as a form change.
The OG series, besides Harrison since that's the thread pic, showed Weavile in Hoenn, and BW showed Noivern, Helioptile, and Gogoat near the end. That's about all I can remember, so in the main series it appears to be happening every odd generation.
