There's no reason for them to, since it's just a fan-made set of rules.

It's not something everyone is dropping VGC for, and it doesn't affect game sales, so why bother?

I completely skipped gen 6 because I could just play it on showdown
the games seemed shit but the meta changes they brought with it were interesting, if not for showdown I would've bought the game and forced myself through the story shit so I can finally set up a team

What's the relationship between Smogon and Showdown? I know Smogon is the official server on Showdown so are they like sister sites?

Either way, it must not affect sales enough to make Nintendo worried about it, but they'll shut it down in a nanosecond if they even think they'll lose money.

Well the creater of showdown, Zarel, is also a mod in smogon forums, though I think he isn't really bothered too much about what goes on there. So showdown was made by and for smogon whilst also hosting some other servers
