It's because she's the basic waifu-able type who's entirely reliant on the player to grow, this makes it easy for weebs to self insert as a hero who's depended on by a picture perfect damsel.
I'm having a hard time thinking of a recent example to compare her to because it's difficult to think of a character this bland, but a lot of girls from recent FE games fit this bill, and also Princess Peach.

Peach is just a relic from the era when games didn't really have in-game plots and "travel through a bunch of stages to save girl x from villain y" was the basic story. There's dozens of identical characters.

Game Lillie is all right when considered in a vacuum, but she is hardly memorable and she simply can't take the games from mediocre to good by herself.

When the thing that gets shilled the most for a game is the character who basically screams "waifu in distress" in your face, you know it's not a very good game.

Anime Lillie meanwhile, is a more autistic, gimmicky variant on her game self, which exacerbates the baggage she has that stems from her "damsel in distress" quality.

She's cute, I'll give her that. But otherwise I don't get the massive popularity. Some of it might be leftover pre-release hype from when everyone thought she was a polymorphed Pokemon.
There's an anime trope of the girl in the white sundress. It usually goes with sunflowers and the beach. You've all seen it, and Lillie wears it, so I wonder if that is some of the appeal.
