They didn't. All of the models are the correct sizes, they're just downscaled in battle so they don't take up too much of the screen, or in the case of small Pokemon, so you can tell them.

Model scale has no effect on processing power. The scaling is done because the 3DS has a terrible resolution and if the camera had to pull back to show the larger pokemon, the smaller pokemon would be an unidentifiable cluster of black pixels (thanks to the outlines)
