It's headcannon that doesn't cover GF's laziness, but in the case of Magnemite and co, I always considered their weakness to Ground being from the fact that tectonic activity like an earthquake interferes with earth's magnetic field, which unlike other Pokemon with Levitate (which are supernatural hovering) is what Magnemite uses to hover.

Magnet Rise is just a stronger exertion of magnetism that temporarily mitigates such interference.
