This never made sense to me

It makes more sense that Entei, Raikou, and Suicune died in that fire. Then Ho-oh ressurected them as an Entei, Raikou, and Suicune. The story of this event becomes legend.

Why does everyone think Ho-oh can transmute organic matter? It can't just turn something into a completely different species or else that would be what everyone talks about.

Dianice is a mutated Carbink so it's not so much of a stretch.
The legend says Ho-Oh ressurected them as the lighting that struck the tower, the fire that burned it and the water that put it out, meaning they were given those types.

My guess is they were Eevee's seeing as it has unstable DNA, Ho-Oh was able to manipulate it.

Yeah, but Diancie came out like 15 years later. People have been saying that the beasts and eeveelutions are one in the same for that entire span. If we were retelling that same story with all the pokemon we have now, you'd probably use Xerneas instead of Ho-oh anyway

Reminder that the entire point of making the origin of the legendary beasts a "legend" means that you can accept any origin/theory as "truth". So they can be Eeveelutions, or they could originally just have been themselves. It doesn't matter.

I like to think they were some weak (as in Raticate or Furret) Normal type mammalian mon that hasn't been revealed to us because they all except the ones that became the legendary beasts went extinct and Ho-Oh wanted to preserve them as very strong Pokémon so they wouldn't get extinct. Kind of like if people took that last thylacine and played with its genes at a lab so it would become a more resistant thing and would have more time to live.
