I'm personally thinking of something like the setting of 2300 AD from Chrono Trigger mixed with how humans survive in your first several Fallout games. You could have a sympathetic villain team who make the player feel bad for them while still being the villain. Probably have the pokemon selection reflecting what the apocalypse has done to the environment, like if it was a huge volcanic eruption you might see more poison pokemon and less grass types, maybe have wild encounter pokemon have a little less than their max health to show a sick/dying environment, and other things like this. You probably wouldn't want to lean too hard on "The world is completely fucked" like Dark Souls or Dead Space since you are still making a Pokemon fangame, and as others have made reference to, there's a certain expectation to be in the realm of all ages. You can have the setting be grim, but you'd want to make sure there's some hope left so you aren't just playing a dreary and depressing pokemon game. Like
