I don't consider games that take place in an alternate timeline from the original games canon.
This applies to everything introduced after Gen 5 (Fairies, Megas, Z-moves, etc.)

The original timeline is everything from Gens 1 to 5 and is as follows:
Kanto and Hoenn -> Johto and Sinnoh -> Unova

Canon timeline? Yes. Canon games? Only one version is canon. Sometimes its explicit like Black where N's dragon is the dragon of ideals. Others its implied like Gold where Ho-oh was the Gen 2 flagship. Also Xerneas has to be the canon legend of Gen 6 since he symbolizes life and the kings weapon made AZ/Floette immortal.

Multiverse was a copout and will always be a copout for any medium its forced into. Marvel got a lot of flak for their movies not following canon material, then they introduced multiverse as a way to cover their ass.
