You interpreted the story wrong. Remember, this was written by the people who wrote the Delta episode.
Lusamine did nothing wrong. She's a tragic character whose interest in pokemon from another dimension took a turn for the worse when the Nihelgeo began warping her mind.
If course, the Nihelgeo aren't villains either. They were scared and needed someone to protect them in a strange world. Every one of Lusamine's "villainous" traits was just the Nihelgeo trying to take care of eachother, and the Nihelgeo not understanding that they were making Lusamine be mean.

I wish I was being ironic.

What about her cruelty to her own children, she all but disowned Lillie and that was before Nihelgeo was drawn out of the wormhole. Also it didn't seem Nihelgeo had much to do with anything until she actually went into the Ultra World and fused with it, so her calling Gladion useless is also a mark of cruelty on her behalf.
I would accept that she was a person looking to help Pokémon in any way she could but was led astray, but in the end she was still in unnecessarily cruel to her kids for no reason other then they disagreed with her methods.

That comes from Team Skull being the regional “evil team”. Aether itself wasn’t evil except for the a few members who were in the job just for money (a few you fight in the first floor) and the investigation teams under Faba and Lusamine while insane.

It would've been very easy to just fuse the "I want to go to spess and fuse with the hentai squid"-thing from the original games with the "oh shiet, we need to get that necrozma tho!"-story without breaking her character.

But they still did it, so I assume the writing team regret making her psychotically evil. Which is a shame.

I am also confused about how many cuts they made to Lillie. In Ultra, Lillie no longer has a romantic cave-scene with you and she doesn't get her dramatic leave to Kanto at the end either.

Why is this strange? Because the anime and merc departments shill Lillie pretty hard. Taking away her two big moments for a bit of throwaway stuff seems... counterproductive?

No it didn't, Nihilego didn't do shit until after Lusamine saw one in the Aether Paradise, before that she never even knew they existed, she was still a crazy bitch before injecting Nihilego juice.
