Legendaries don't get to socialize and adventure, so they don't get to eat gummis. In PMD, gummis are the source of all strength.

Hell, later on in the story the player and partner have to fight Palkia too.

Dialga and Palkia were obviously handicapped to some degree. Groudon and most of the other legendaries have no excuse though
