Sprites and music are already excellent. The latter could be remade but I wouldn't touch the former. 3D looks worse.
If you wanted to add more Pokemon, you would have to also add Friend Areas for them (and maybe new missions / dungeons for additional legendaries). It would be a pretty damn big expansion.
