In gen 1 pokemon were probably an animal kingdom that lived during the Cambrian and Permian eras and became critically endangered during following extinction events. The few surviving species remained critically endangered until roughly around the modern era, maybe around the Industrial revolution or the early 1900s.

Animals probably greatly outnumber pokemon in those scenarios. You have to remember that the franchise setting has changed a lot over the past 20 years and has become much more pokemon-oriented.

Even with pokemon all over the place, I'd say that animals lizard size and smaller would still be pretty commonplace. There's no pokemon to fill their niches and they are small enough to slip into a crack or crevice when a battle breaks out.
