Water Gun would still be better than Tackle against everything that isn't Bellsprout. Ember I can see an arguement for, since it would make the Sprout Tower an even bigger walk in the park. But then Water Gun you get at about Union Cave.

Water was a shit stab option for Totodile anyway. Besides, if you're not picking either Cyndaquil or Chikorita, you're a fucking retard, since Johto has so many water types to choose from, ontop of a objectively better Feraligatr in Shiny Gyarados.

Dumbass, Cyndashit has a type advantage over 4/8 Johto gyms, the only potential roadblock being Whitney, and thats only because Cyndafags can't into balanced team composition despite the fact that Geodude demolishes that gym. Chikorita is a support Pokemon which is inherently way harder to use than "spam flamewheel on everything."

Cyndaquil: Pissbaby easy mode.
Totodile: Respectable Normal mode
Chikorita: Extreme hardcore mode.

This. In gen 2 what other grass moves could Chikorita even rely on? Solar Beam? At least Cyndaquil eventually learned Flame Wheel and could learn Fire Blast while Totodile got Surf around the 4th gym. Chikorita pretty much relies on RAZOR LEAF and body slam through the entire game. wow.

Totodiles still the best starter in-game regardless of this, including in the early game. Chikoritas still the worst in-game despite this, especially in the early game. So your point here is pretty moot.
